Scales of 9 Raphidiophrys species were examined by light and electron microscopy. Most species have a double-layered scale structure, with the upper and lower plates connected internal radiating septa. Characteristics of shape and measurements of size and number of septa proved to be usable criteria for taxonomy within the genus. 2 different colonial species, both within the original description of Raphidiophrys elegans, are recognized. A re-diagnosis of that species is given together with the description of a new colonial species, R. capitata, R. intermedia is delimited more clearly from R. elegans. Scales of R. viridis are clearly distinguished from those of R. pallida.
